Thanks for all your replies guys, it saved me from going getting another drive. I plug the cable into the left-most socket for drive 0 and I plug in drive 1 to the socket to the right. Display a chain of little mountains with an odd number on the top of it! Anyway: I installed the Intel Matrix Storage Manager which IS compatible with my hardware (even though my hardware was very old - from 2004). weblink
I noticed this was obviously not right, yet my system booted and was fine for "normal" activities (I put my system at its default clocks). Glad to see others have had this problem and resolved it. On your RAID comment, how should I overclock my system with out actually running "my system" ? ITunes did the same thing to me, although it only happened when importing video files.

That can easily be fixed by running chkdsk, which is the first thing you should have done.
